SUMMARY:Biostatistics Seminar Series
DESCRIPTION:Decoding the Tumor Microenvironment from Spatial Analysis of Multiplexed Tissue Imaging Data \nMultiplexed tissue imaging platforms enable the study of tumor immune microenvironment at spatially resolved single cell resolution. A unique challenge for whole-slide multiplexed tissue staining lies in the resulting megapixel images that require innovative and scalable analytical solutions for real world application. In this talk\, I will introduce statistical and computational methods and tools developed in my group to facilitate large-scale multiplexed immunoflorescence (mIF) tissue image analysis. First\, I will present a deep learning tool called CellGate for cell type classification in whole-slide mIF images. CellGate was trained on millions of labeled single-cell images\, learning the variation in marker staining patterns in line with where the marker is expressed and localized (e.g.\, nucleus\, cytoplasm\, membrane)\, and different patterns of noise and background staining inherent to the biology and chemistry. I will also introduce SpatialTopic\, a method to identify spatial signatures based on a niche analysis of cell type composition in cellular neighborhoods. SpaTopic adapts a Bayesian topic model originally developed for computer vision to spatial single cell data to identify spatial immune signatures (e.g.\, tertiary lymphoid like structure) in the tumor microenvironment.

SUMMARY:Developing Open Neuroscience Teaching Tools Workshop
DESCRIPTION:This four day in-person workshop will support educators in developing inquiry-based educational activities (ranging in scale from short single-class activities to CURE courses) that integrate Allen Institute’s open science data into their undergraduate neuroscience courses. \nParticipants will learn about publicly available datasets that require no\, low/medium\, or high coding experience from the Allen Institute. Then participants will work together in groups and use a structured backwards design process to design activities that meet their shared learning objectives. Workshop attendees will additionally work together to design both formative and summative assessments for students\, an assessment plan for measuring the success of the activity and plans for sharing the activity and outcomes. \nApply by February 3\, 2025

SUMMARY:Molecular Analysis Facility Characterization Workshop
DESCRIPTION:The Molecular Analysis Facility (MAF) is a state-of-the-art characterization facility that provides high end characterization tools to all users in the Pacific Northwest and beyond. \nThe MAF Characterization Workshop\, Aug. 4-5\, includes lectures in the morning and instrument demonstrations in the afternoon. Due to the capacity of our lab space\, the registration number is limited. The Molecular Analysis Facility (MAF) at the University of Washington is near the Architecture Building (across the street from the MAF) at 4000 15th Ave NE. \nThe demonstrations on MAF instruments will provide application examples for much of the material covered in the workshop lectures. The workshop is taught by experienced MAF staff\, faculty\, and vendors. Attendees will learn the capabilities of various surface analysis methods\, compositional analysis\, and electron microscopy imaging as well as how to intelligently review the data from these characterization tools. Demos this year will include Raman\, AFM\, XRD\, TEM\, and SEM. The workshop lectures will focus on the following methods: \n\nX-ray Photoelectron Spectroscopy (XPS/ESCA)\nSecondary Ion Mass Spectrometry (SIMS)\nScanning Probe Microscopy (SPM/AFM)\nX-Ray Diffraction (XRD)\nScanning Electron Microscopy (SEM)\nTransmission Electron Microscopy (TEM)\nVibrational Spectroscopy (Raman)\nEnergy Dispersive X-ray Spectroscopy (EDS)\n\nREGISTRATION INFORMATION and FEES \nLectures and instrument DEMOS: \nStudent/Postdoc Rate            $40 \nAcademic/Gov’t Rate              $105 \nGeneral Rate                           $300 \nRegistration:  \nSpace is limited for the Workshop.  The registration deadline is August 1.   Registration may be closed early when the workshop reaches capacity.  If registration is closed\, please contact UWMAF@uw.edu to be put on the waiting list. \nYou can register online at this link.

DESCRIPTION:Teachstravaganza is a collaborative curricular development workshop that brings Allen Institute scientists into the same room with undergraduate biology educators experienced in curricular innovation that fosters student STEM success. \nThe workshop will begin with introductions to the Allen Institute as a whole\, and the ongoing scientific projects in the Allen Institute for Cell Science.  These projects will serve as starting points for pedagogical innovation.  During the remainder of the workshop\, participants will work in teams in partnership with Allen Institute for Cell Science to develop learning modules appropriate to their needs as educators.  Teams will also develop plans for evaluation/assessment of their designs and how their work will be shared more broadly.  The participants will establish relationships among themselves and with the Allen Institute Education & Engagement team to continue project development after the in-person summer event is over.
